Motoyama is an unstaffed single-side ground-level station built on an embankment, with a waiting room but no station building. It is one of only two Matsuura Railway stations in Sasebo without a toilet. Some rapid (kaisoku) services bound for Sasebo also stop at the adjacent Nakazato Station even though normally only locals call there. National Route 204 runs past the station.
