Higashi-Fukuma Station opened on 2 October 1978 as an added Kagoshima Main Line stop, prompted by petition activity from residents of the rapidly growing Higashi-Fukuma housing complex. Japanese National Railways ran it as an outsourced station, and JR Kyushu took control on 1 April 1987. Automatic ticket gates were installed on 19 February 2000 and SUGOCA IC fare service started on 1 March 2009. The Midori no Madoguchi reservation counter closed on 11 March 2022, and on 1 October 2023 the station returned from a JR Kyushu Service Support contract to direct JR Kyushu operation. Two opposing side platforms serve two tracks beneath an elevated station building.

On 6 September 2019 a passenger car crashed through the south-side rotary fence and fell several metres onto the platforms, halting Kagoshima Main Line traffic and affecting roughly 21,000 riders.
